I havent played many of whats been mentioned but reading these posts has convinced me to try some... :)
For the ones i have played...

Silent hill cant remember which one it was...

The first alien vs predator game on PC... just couldnt bring myself to play as the marine when i was younger... The second one was just as bad... predicting where the xenos would strike from was just as unsettling as their surprise tactics

The first resident evil...

cant think of any more... Any of those early shooters like doom had pretty spooky vibes...

But ummm, to add to this thread... There was a part of Heavy Rain and Bioshock that freaked me a tad.
The 3 Fear games, Siren: Blood Curse, Condemned 2 and Silent Hill: Homecoming.

2. Silent Hill 2

Those are the only games that have truly freaked me out. (Amnesia: The Dark Descent would be a close second, but I haven't finished it yet. I suck at sneaking.)

3. Overclocked: A History of Violence
4. Cold Fear

B-games that have their moments.

5. Condemned: Criminal Origins

A good game, but not very scary. The biggest scare (hint: take a reeal close look... ;)) was predictable.

Shooteres like F.E.A.R., Dead Space and the S.T.A.L.K.E.R series also have good scares and a creepy atmosphere.

Amnesia: Dark Descent is the only a little bit scary game, all other 'scary' games are jokes :P.

Dead Space and Dead Space 2 are strangely the only games I actually found in the slightest bit scary. Dead Space 1 scared me even after I had beaten the game six times.

I too would also say Amnesia: The dark decent. The fact that you don't know were the monster is gonna be is scary. Also Penumbra Black Plague: The monsters actually talk and just like Amnesia you cant fight back and their location is unpredictable. As for the other three I would say Shivers, Shivers 2, and Resident evil.
