There has been a couple series recently which seem to have some.
Tonari no Kaibutsu-kun: The female, Shizuku, has very little interest in other people, instead spending all her time doing what she is interested in (studying), she also has a little trouble understanding a number of social emotions. The male lead, Haru, has a number of problem with social interactions, he wants friends but his trouble with social cues make him have trouble, and he does not realise he is in a bad relationship with people who use him. Another character called Natsume also has social issues.
Sakurasou no Pet na Kanojo: Mashiro has next to no social skills, issues with normal living, but is a savent at drawing. She also shows little emotion, her face tends to not change, and would seem she watches other people for their facial expressions.
Little Busters has Rin who has a social anxiety in hiding from people she is not talking to, she needed other people's help in how to interact with people, and did not realise some of it was not good advice, and is more comfertable hanging around animals.
And maybe Tachibana Mei from Sukitte Iinayo, has some social problems, I think she also has issues with eye contact.
