My top 10.
10: Grave Of The Fireflies
9: Mary & Max
8: Kung Fu Panda
7: Shrek 2
6: Despicable Me
5: The Secret Of NIMH
4: The Prince Of Egypt
3: Batman: Mask Of The Phantasm
2: How To Train Your Dragon
1: a tie between every single Miyazaki film (cheap copout I know, but it's true)

I'd also like to throw He-Man & She-Ra: Secret of the Sword on here.

I'd put the Toy Story movies...but I don't entirely consider them "animated" per se; I sorta view computer animation and animation separately.

Also I have to add on Beauty and the Beast now, because I see the movie as depicting myself and my girlfriend.

And sort of another: Who Framed Roger Rabbit.

As animation has always been one of my special interests, so to speak, I've already seen a lot of the films on this list (and really like many of them), so I'll just add one that I've seen in the last few months and really enjoyed and that isn't already here:
"A town called panic." It's very funny and quite odd.

(Also while on the subject of rather obscure stop motion, the Brothers Quay have some quite interesting short films, at least in terms of atmospherics: e.g. link)

No, it's in French. It had subtitles, though. Most of the humour was non-verbal, though.
