What I like best about anime is that the stories eventually end. Which ones do it best?
Here are my faves by category:
Happy:
My Neighbor Totoro
Kiki's Delivery Service
Azumanga Daioh
Trigun
Spirited Away
Bittersweet:
Cowboy Bebop
Gundam Seed}(note: the formula for Gundam requires Bitterweet ending)
Gundam Wing}
Now and Then
Nausicaa
Last Exile
Downer:
Neon Genesis Evangelion (if you consider the movie End of Evangelion the true ending)
Grave of the Fireflies
Chrono Crusade (the anime version anyway)

The original Fushigi Yuugi series had a pretty epic ending but the sequels kinda ruined that.

Although I didn't like DBGT, it had a pretty cool ending to sign off the entire anime series... (A lot better than watching that new DBZ anime movie with Abo and Cado...)

Geez people are going to hate me for this but Hare Hare Yukai from Melancholy of Haruhi Suzumiya.
Chrono crusade ending is beautiful though. :3

Sailor Moon! :)

EDIT: I just now realized that you're asking for "ending." I only glanced at the thread title and was in the mindset that you were asking for the best opening.

Having said that, Sailor Moon still had a good ending. :)

I just finished watching Eureka Seven, and the ending was triumphant.

That whole series was like Last Exile, except even better. I recommend it.

I've only watched a few, but I liked the ending to the "Utena" film where that woman turns into a car and then back to a woman again. It's so marvellously weird and ridiculous it makes it very entertaining to watch.
Anime weirdness is the best weirdness.

Well, I've really only seen a few and some of my favorites had lousy endings (eg. The Wallflower). One of the best endings was in Fullmetal Alchemist: Brotherhood, though that's really only saying that the manga had a good ending because it was close to it. It's the same with Inuyasha, only you have to include "The Final Act" because the original series ended randomly and left fans in a terrible state. When they did the last chapters, then it had a good ending.

I would find it hard to pick out a best anime ending, well I nominate the 2006 version of Kanon, it was not the hapiest ending in the world, but I love it. Clannad After Story aswell, kind of the idea that a lot really hapends, and the ending felt so deserved for the characters.

@ Yonako-Kitti
I see that you are a fan of the Haruhi series, well the ending song Hare Hare Yukai is indeed good, I keep all the different character versions in my playlist. But I am also a fan of the original broadcasting order ending episode of the first series, which is actually placed about halfway, second season's was also indeed good, and everything about the movie was brilliant.

The ending of Starship Operators was quite amazing.
