'Zodiac' has an incredibly tense scene wherein the protagonist meets with Bob Vaughn, a man who worked at the same silent film theatre as one of the main suspects.

Great pick, very tense. The part in Hostel when the main character is trying to find his way out of the warehouse was similarly tense.

Jesus-camp
Black harvest
And
Whore's glory

Uh, and of course the act of killing.

I think what sets them apart from all the horror films is simply that they're non-fiction.
They don't need shock effects to artificially induce horror. They are just showing you horrible things.
And they stay with you sooo much longer.

Prophecy: This movie admittedly was terribly underwritten, and pretty much terrible in every way, but as I had first seen it as a kid, I was absolutely terrified by the mutant mother bear (which was the model for Man-Bear-Pig on South Park) which was ripping apart everyone it found in the forest. Seeing the movie as an adult, I couldn't see why the movie was so frightening to me, but that hasn't stopped me from still having bad dreams about that thing.

I remember when I was little I watched a version of Alice in Wonderland and the baby in it really scared me. Charlie and The Chocolate Factory also bothered me.
