Well, if it's the Borg vs the Empire, i would say the Borg would win hands down, because if a small group of rebels could overthrow the empire, they could easily assimilate the Empire. One cube could attack/assimilate the Death Star and from there, the entire empire would be a cake walk.

As for the Federation vs the Galactic Republic, well, the Republic has more ships, but the federation has better tech. Since the Federation is fairly good at holding it's own against more then one enemy at a time it would seam that they have the edge in tactics, but the Republic has the Jedi on there side, and Yoda could probably mop the floor with any Federation tactician. So I think the deciding factor would be weather or not the Federation could get any allies on it's side (Klingons, Romulans, Cardassians, etc.), and since the Federation has been able to turn to one or two major powers in a crisis I would say that they would have an edge in that regard. So I think the Federation would win.

Federation vs Empire. I think the Federation would win for the reasons mentioned above. And because the Empire is fairly overconfident.

Borg vs Galactic Republic, Borg. Defiantly Borg.
