Some good suggestions here from people that probably know there anime better than I do, but I would like to add a couple of series that I really enjoyed that haven't been mentioned:

Serial Experiments: Lain
Paranoia Agent

Both take a little bit to get into, but they are the sort of series that you want to rewatch to try and figure out what actually happen. (the latter is very dark though!)

I'm on the 4th episode of Serial Experiments Lain now, and I am loving it. It is completely different from the shounen fare that I am used to watching. I love the atmosphere and the themes of the series so far, I'm very, very curious about where it's gonna go!

I'm in the middle of rewatching Lain (again). I think it has a beautiful, eerie and unsettling style. The buzzing of the overhead cables and the reflect of light on glass really it's details like that that really add to the atmosphere.

It's definitely a thought provoking series. There's plenty to draw you in and make you think about what makes us us, who we are and how we can be connected and yet isolated. There's a lot to explore in the series, definitely one of those happy discoveries I made.

If you're looking for a rare anime, check out Ginga Nagareboshi Gin and its sequel Ginga Densetsu Weed.

Think "Attack on Titan" but instead of humans vs titans, it's dogs vs bears.

Definitely SEL!
I agree that will take a couple of viewings to fully get all the underpinnings of the story.

Since I am more old school some of these may not be as easily found anymore.
