I've gotten only a fraction of the way through XCOM: Enemy Within, and I have completed a game of Enemy Unknown already BTW, and after doing just the first covert mission it seems to me that fighting the aliens is far easier than fighting the EXALT faction. I'm guessing they just get worse as time goes on as normal, but does it seem like fighting the human faction is more difficult than fighting the alien faction to anyone else?

Not really, EXALT only shoots you or throws grenades, the aliens have a lot more dirty tricks.
just yesterday, i had 5 thin man keep my entire squad on lockdown with their acid, while i was waiting for 3 seekers to show themselves, when a cyberdisk popped up and lobbed a grenade around.
needless to say; that mission didn't really go as planned.

depending on the aliens you see, you need to be spread out, close together, fast moving and slow moving all at once, EXALT just needs semi-spread at medium speed, and you know what you will face ahead of time.
