How do you deal with non-verbal ambiguity?

My question presupposes that you noticed someone's nonverbal reaction to something, perhaps something you said or did, but you can't tell from that person's non-verbal how they feel about it.

Have you used any questions like "did...what I just say bother you in some way?"
In the past, I tried using the statement "I can't tell how you feel about that", but that didn't really get me anywhere - I could tell their negative emotions building further :(
They probably had some element of doubt before that I was some spaced-out weirdo, then I just confirmed it :P
