It was originally scripted as a massive brain based computer for the machines, but at the time the internet was much younger and people less aware of computer networking so the film makers didn't want to go that route.

Now we know that Neo was able to project into the Matrix in a WiFi like way. That's how he was trapped by the Merovingian. So I see no reason this couldn't become a complete download.

That still requires Neo's body/brain to be alive to allow the wifi connection.

Merovingian was merely a App and could have been corrupted by the Neo virus . In real life
possibly was a worm that has access to the operating system.

I think for the sake of the story there needed to be some reason for the entire human race being hooked up to a virtual reality simulator.
