Do big companies like Gateway use motherboards that... I don't know how to say it... make the computer act a little off when you put new hardware in it that isn't theirs? I put a new graphics card in my Gateway and it had been acting funny off and on since then. I had later replaced the DVD burner, but I doubt that'd be a big deal an the PSU was replaced with the video card, too, but again a new psu definitely wouldn't do it. Hard drives, too. So my main concern was whether or not using a new video card in it that was in the original brand name computer cause some weird issues?

On a side note, I've pretty much decided to do a new build when I can afford it, instead of buying some brand name computer that uses lesser parts. It's cheaper and better in the long run.

Most of the slots seem just for show.

I had a Compaq wheren id switch slot to slot until the hardware no longer caused issues.

Probably not, but hey, maybe so!
I had a Compaq PC I upgraded with an 8600GT 1GB and it blue screened after 3 days of use.
The PSU and everything else was good enough to take up to the 8600, but it still didn't like it.
So I put back in that rubishy 7500le *shuder* and it worked fine.

Haven't seen this aside from Dell PSUs being wired differently than ATX standard back in the day.
Would toast any of the non-dell boards.
