I am thinking of using Java3D for my final year Computer Science project next year. I want to either create a 3D interactive cell (Prokaryotic and/or Eukaryotic) or create a 3D interactive model of DNA (Showing how transcription and translation are carried out).

Has anyone used Java3D before?

I have. I loved it actually. But it's unfortunately no longer being supported.

I've heard good things about JOGL.

Take a look at a package called (and a horrible name it is) Processing. It's really good high-level graphics.
