Ok I think the answer is right in the second movie, remember what the architect said, how humans eventualy revault against the matrix. The whole thing with Neo as they stated is an illusion they create for the humans to feel they are in control so that they will keep going in circles as each Neo chose some to start Zion, and Zion would continue to take out those rejecting the matrix. So humans would not give up hope the Matrix has rules that even the Agents must follow, so there is a messiah and there efforts can suceed though not to the point it looks like it is being given to them and humans get the conflict it needs to keep itself happy, before reset.

Basicaly the rules alowing fighting and guns as combat alow humans to keep fighting wich the machines found vital to stability. Of course the agents can go beyond normal rules dodgeing bullets, and in a few of there games ther guns being quite dangerous, and Neo is able to break the rules wich is somthing agents can not. Also to continue on the machines are keeping secrets from the humans, specificaly the actual past. The animatrix showed that sometime in the 21st centuary humans had robotic servants, and humans treated them like trash, the biggest thing happend when a robot killed its master to protect itself from being destroyed. Humans paniced sudenly destroying all they could, though some escaped and built machine city, and some time after that the machine returned to try and join the UN, at first they were accepted, but then humans paniced and tried to wipe out the machines. Humans blocked out sun thinking without solar Machines die, instead machines hit back strong now to control humans and use as power. Now it would appears that the Machines want to control the Humans by continuosly repeating there pinacle years before the creation of the machines, as they think it is a time they are most likely to accept that they can creat. and to keep realistic they need to limit things that do not belong or are acurate to that time.

Chances are that you probably didn't understand or read what I said but I have spent a lot of time reflecting on the philosophy and story of the Matrix.

c'mon...it's a movie...

Any computer system is bound by the limitations of its own programming. The Matrix uses Agents because it doesn't want to slaughter its power sources wholesale - Agents can kill one person at a time, while a cruise missile would kill hundreds, if not thousands (and that's assuming it's programmed with a conventional warhead). That's also why the weapons - again, the goal is to kill individuals rather than entire populations.

Neo's unique ability, in my opinion, stems from the fact that even in his "mortal" form, while still plugged into the Matrix, Anderson was a hacker. What happened at the end of the first movie was that in self-defense, he figured out how to hack the Matrix and change the variables that defined his capabilities. That's how he became stronger and faster than an Agent (programmed to have the maximum allowable stats - Neo broke that rule), and became able to fly. Given more time, and perhaps more imagination, he might have figured out how to fire EMP blasts from his hands to fry Agent programs, or even delete the programs from the Matrix...

Practical answer....the Matrix is a construct. According to canon, the Matrix initially was designed to produce a paradise for humans to live in, but a perfect world was unacceptable to the human mind, so it was redesigned to reflect a world the human mind could deal with...one that involved suffering and strife. The result was a simulation of late 20th century technology.

Fancy weapons would violate the image the Matrix is trying to create. So, neither agent nor rebel can have tools that should not exist in the Matrix's environmental design. Those liberated from the Matrix always have this sense that there is something more going on, but they can't see it. If agents and rebels started acting openly with fancy tools, that would only cause more people to reject the illusion the Matrix generates.

In contrast, agents know the Matrix is nothing but a simulation. Rebels know likewise. Both can learn to use that to their advantage. Concepts of space, time, force no longer have meaning and they can "hack" reality to do things that shouldn't defy such rules.

Heck, the closest you come to high-tech in the Matrix was when the agents put that thing in Neo. It was traumatic and he wakes up with no memory of it, until Trinity uses a fancy device to extract it from him. Incidents like that can't happen too often without causing problems with the masses of people in stasis.
