I did hear once that Neon Genesis Evangelion was the anime equivalent of Twin Peaks. Having never seen the latter (although I have seen two other works by David Lynch: Dune and Lost Highway), I couldn't possibly comment on the links, but I also think that Evangelion could be considered the anime equivalent of The Prisoner. Both had mind-**** endings, and resulted in anger towards the shows' creators (Hideaki Anno and Patrick McGoohan respectively).
To be honest, I actually prefer the storyline of the manga to the TV show, as Shinji is less of a wimp. He's still pathetic, but at least many times he does things to try and prove otherwise. I mean, he even goes to deck his own father (with good reason, and I think fans of the show will know at which point) at one point, and has to be stopped by Kaji. Kaji is given a better back-story in the manga too, and I can sympathise with Asuka a little more given her new origin (as a test tube baby, and an elitist one at that).
I'm also intrigued as to how the storyline with the Rebuild of Evangelion will turn out.
Evangelion is my third favourite anime series. The first is Death Note, and the second is Ghost in the Shell: Stand Alone Complex. But it is still quite good. I cannot deny it.
