Mine are:

DIC Entertainment (unfortunely, now defunct.)
Nelvana Limited
Klasky-Csupo
Filmation
DePatie-Freleng/Marvel Productions
Hanna-Barbera
Warner Bros.
Rankin-Bass
Will Vinton Studios (now Laika, Inc.) - I've always kinda liked some of their Claymation stuff.
Aardman Animations - I've always liked their Claymation works, too.

Fleischer Studios (long defunct), for giving us the original 1930s b/w Betty Boop cartoons with music from performers like Cab Calloway and Rudy Valentino.

I would say: Kyoto Animation is pretty good, I have quite enjoyed a lot of the things that they have done, an interesting thing they have done lately is they have created two parodies of "The Melancholy of Haruhi Suzumiya" which they released onto Youtube, they even used the actual voice actors. Pixar is a good one, liked a lot of the movies they have done, and J.C.Staff has done a few I quite like.

Sunrise and Gainax, because they both deliver extreme amounts of giant robot epicness.
