Why can't you use html code in your signature?

Is this a site rule, and if so, why?

Or is there some special custom alternative to having effects on the text that are particular to this site?

It is just how Alex has set up the site. It isn't against the rules as such, the software simply doesn't support it here. I very much doubt he would change the software to support it considering there are 1001 outstanding bugs and faults with the existing site and he is supposedly working on a new version of the site software - which I'll believe when I see it - he's been working on it for several years now to my knowledge.
