My son had the same issue with noise when he was little and we had to flush the toilet for him, too. He eventually got used to the sound and was able to flush on his own.
If she'll let you, try sitting her on the toilet facing backwards, like she's riding a horse. Kids tend to feel more secure sitting that way. (I run a day care out of my home and this hint came from one of my kids' grandparents years ago when I was having trouble potty training one of the kids in my care. I've used this technique ever since and it works well with most kids.)
