Can't think of any time a game made me mist up, although I was a little saddened by what became of Big Smoke at the end of GTA: San Andreas.
Emotional reactions, sure - I durn near jumped out of my chair several times during the mission to recover the pendant from the Ocean Beach Hotel in Vampire: the Masquerade - Bloodlines (the place is abandoned, half the lights don't work, spooky music ongoing; you enter one of the rooms, and suddenly everything goes dark, you're battered by flying objects, and when the lights come back up, the words GET OUT are carved into the wall above the bed...).
Playing WoW, the first time I got to the mission "The Embalmer's Wife", when I realized that the old hermit was in fact the villainous Embalmer, and had sent me running all over Duskwood risking my life to get him the components he needed to make a monster to terrorize Darkshire, I was genuinely angry, and so was my wife (who was also playing). We didn't get to bed until 2am, because we had to take the SOB down. I also got chills from the backstory of Stalvan Mistmantle. (I've only reached just over 30th level, so there are probably more stories like that waiting for me - I have been spoiled on the fact that one of the King's advisors in Stormwind is in fact the dragon Onyxia, because I've been in Stormwind when someone else has finished the mission.)
The endgame in Knights of the Old Republic II: the Sith Lords could have been moving, if LucasArts had only given the game's developers enough time to finish out the plotlines they had in mind (for instance, the final confrontation between the remote and G0-T0 - there must have been something more to it, because otherwise it was just stupid; also, there should have been much more in the final confrontation between the bounty hunter and her Wookiee arch-enemy - he hated her for making him owe a life-debt...).
