In my opinion it is: Lufia II: Rise of the Sinistrals - the original SNES version.

Yes, it beats the 2D zelda games like Oracle of seasons/ages, Link to the Past.... the 2D Zelda series come close 2nd.

But Lufia II was superior in every other aspect: story, music, dialogs, narrative, tactical combat - and the puzzles were at par of old Zelda games; still Zelda' puzzles feel tad superior though.

It was a complete game. Skip Lufia 1, it was garbage (and Lufia 2 is a prequel anyway).

I really enoy the old skool Castlevania games, both the originals and metroidvanias. 8)

I prefer Dungeon Keeper 1, much darker.

DK 2 wasn't bad tho, its expansion missions were so hard.

Baldur's Gate 1/2 > Neverwinter Nights.

I'm learning x men vs street fighter at the moment in the marvel vs capcom collection. That would be my favorite at moment

oh and stardash, its brutal but really nice gameboy graphics I can play on my phone when waiting. It's not technically retro because it came out a few years ago

I'm really looking forward to the Donkey Kong '94 DX rom hack, with full colour.

I've heard about the DK vs. Mario series, the first one sounds interesting, but the rest seem more like Lemmings. :(

I should mention Diablo and Neverwinter Nights as well. I still have my Diablo 1 CD, along with both Warcrafts, Baldur's Gate, Icewind Dale and NWN.

Would Age of Empire qualify? I think I've got functioning installs of them both on a backup somewhere, I really liked them both back in high school.

I know Quake is off-topic, but it's funny how many games being mentioned are newer than Quake, making Quake feel more retro even if it's not 2D.
