I got a little creeped out after Team Magma screwed up the planet in Ruby. I mean, the whole dang place flooded? And the music changed to that creepy humming, and... cripes.

Though the bumbling criminals of Team Galactic are silly, they are charming, especially the one who laments over his stolen Clefairy (I hope he comes back in a later game with some powerful Clefable, possibly with The Shorts Guy.) Cyrus had the makings of an evil genius, who gets screwhammered by Giratina; i.e., too much power that he wasn't ready for.

None of the villians in the series are dark, but I enjoy Nintendo's TVY7 efforts.

I like their goofy retro-futuristic style.
They apparently started some kind of legitimate business after the more villainous elements were removed.

You mean there were elements that weren't villainous in Team Galactic?

No. Some elements were less villainous. For example, Cyrus himself was technically alone in his wish to destroy the world. Most-to-all of the grunts didn't even know what he was talking about.

Well no, but the grunts were perfectly fine with stealing other people's Pokemon, it's not like they thought it was a part time job at Mcdonalds where you do some reasonably honest work and then go home. They were stealing and breaking stuff and they loved it.

True. Though it's worth to note that they always made sure to rationalise it with having heard from Cyrus that it all belonged to them anyway, and that their victims were being unreasonable for not willingly handing it over. :)
