With the introduction of special and physical attacks and corresponding EVs, some starter Pokemon simply develop better than others long-term (and stay that way) when they should be equal except in terms of how well they match up against the type themes of early gym leaders. It used to be that you'd pick Bulbasaur for the easiest time and Charmander for the hardest, knowing you'd be facing Rock, Water, and Electric gyms while your collection was still small.
Now your Pokemon that are more geared towards special attack and speed will have to be raised on, say, attack and hit point IVs, which may be all that's available early on. Unless, of course, you want to save them for later or cheat a little, defeating the whole point.
