You know, maybe the explanation is simply that Game Freak is stuck with a maximum of two types on a Pokemon, but they really want to be able to add more. This theory would actually explain a lot.
Maybe Game Freak really wants Inkay to be Water/Dark/Psychic. But they can't do that. So they put Inkay in a watery egg group instead.
Maybe Game Freak really wants Charizard to be Fire/Dragon/Flying. But they can't do that. So they make Mega Charizard X instead.
Maybe Game Freak really wants Washing Machine Rotom to be Electric/Water/Ghost. But they can't do that, and this problem is why Rotom's typing strangely changed between generations.
Maybe Game Freak really wants Vibrava to be Ground/Dragon/Flying. But they can't do that. So they force it to have the ability Levitate instead.
