As other people have said, it's up to you whether or not you're okay with it.
I don't watch 'The Big Bang Theory' (I know a lot of people are up in arms about it misrepresenting nerd culture, but I simply just don't find it funny), but as ICollectWatches mentioned, he's not an admirable character. I see his character as someone who the audience laughs at rather than with. He's intelligent but not smart, kind of like a less complex and less sympathetic version of Ignatius J. Reilly. I'm sure people mean well when they say someone acts like him, but it's more of a back-handed comment than anything else.
I love that you know who Ignatius is!! ! That's a great book and it's in my "read once a year" rotation. I like Ignatius a little bit, but I mainly don't like him. I've never felt that way about Sheldon. I think the difference is that Ignatius just seems to be one of those guys who no matter what happens, he sees himself as persecuted. In fact, I think he's even said so in the book a few times. I actually came across a particular poster a couple of times on a forum who reminded me so much of Ignatius because of how arrogant he sounded and how he would blow one little thing so far out of proportion to fit into his own idea of how things were being done "at" him by others, that I couldn't help making a couple of very veiled Dunces references. I tried not to, but when he started talking about his "worldview" I just couldn't help myself and told him he should write it up and post it on his front door.
I heard that they were going to make it into a movie, but it never happened. John Belushi was supposed to star in it, but I'd like to see it made now with Jack Black. It's more than just the body type. He's a good actor and he can do a lot more than just the "stoned slacker guy" he's famous for playing.

I couldn't think of another apt comparison. There's the usual nerd stereotype that's been used in movies and TV for decades, but that's usually just for two-dimensional side characters while Sheldon is a bit more developed...it's just that his development seems to be pretty badly executed.
Compare it to 'Revenge of the Nerds'; I love that movie and the nerds are completely likable and sympathetic characters who you totally root for. In 'Big Bang Theory', they're presented in that quasi-'Dunces' sense of arrogant eggheads who lack common sense and empathy. I honestly don't like the characters; like I said, you laugh at their being nerds rather than with.
Another major factor is that 'Revenge of the Nerds' came out in the '80s, when being a nerd was a legitimately uncool thing. 'Big Bang Theory' seems to believe that in 2014, people who are into video games and superhero comics are the biggest kinds of nerds when those things are literally the absolute biggest forces in entertainment and popular culture right now.
And that's my mini-rant about 'The Big Bang Theory', I guess.
