The best way to avoid problems is to use VMWare Workstation, keep your host clean only for games and use virtuals machines for p2p stuff, internet, chat ...
When it get corrupt or infected, delete it and do a cut and paste of the VM that you previously did a snapshot when it was installed (even you can do a snapshot of a VM who is already in use).
I use a lot VMWare and P2V, in my case it's a must. Within it, I use XP, Win2k3, Debian and tried Free BSD.
There is a free version for Ubuntu, it's VMWare Server, you can use VMWare Player too but you can't create virtual machine into it.
If you don't want VMWare you can do a multiboot but it's longer than using P2V and VM.
