Actually, they've had copy protection (not copyright) as far back as Earthbound for the NES, maybe further. Most of the NES Classic games for the GBA also had copy protection, and a lot of games about halfway through the DS's life had copy protection (some of which still hasn't been cracked).

Like I said, this problem mostly happens with bootleg carts (which are much more common with Pokemon than with any other game out there) and ROMs (whether via an emulator or an actual flash cart like I use), so changing the battery doesn't really apply.
There's sites out there that go into more detail about the issue, but I didn't feel like searching for it...my quick search just came up with results for Ruby/Sapphire.
